Capt. Juan Gomez De Portugal - parents source?

I have seen two writings where appears Juan Gómez de Portugal in New Spain but how do we relate him to his parents Luis de Portugal and Violante Gomez? Is there a document that relates the three of them? Why he is not counted in the Avis house of Portugal (even if he is an ilegitimate son) as his "brother", Don Antonio, and why it is not mentioned in the crisis of succesion of the Portugal throne?

Capt. Juan Gomez De Portugal is my third cousin 11 times removed.

I would like to know why he is considered to be illegitimate when he was born after marriage and to the two people listed here as his parents.

This is from his father's page:"He did not marry but had a natural son by Yolande (Violante) Gomes, a Pelicana (the she-pellican), a New Christian, who is said to have died a Nun in Almoster, Santarém, on 16 July 1568, daughter of Pedro Gomes, from Évora. Some say they eventually married perhaps at Évora, thus legitimating their issue for every purpose"

How can it be that we cannot validate this? How do we connect him to these parents, does anyone have a good source for this?
