It seems that James & Mary may have moved back and forth between Pennsylvania and Iowa, based on the different birth states of their children and where they were located at the time of the US Census. According to 1880 Census, James' father was from Ireland, mother from PA. HOWEVER, be cautious of a James K. Duff who stayed in PA, also with wife named Mary ... but they lived in different townships.
It is not entirely clear if Margaret (Margaret Duff) is James' sister or his aunt.
