The county was founded in 1857. The name Mille Lacs, meaning "thousand lakes" in French, was associated with Mille Lacs Lake in the region. Its full name in French is Grand lac du pays des mille lacs.

A portion of the Mille Lacs Indian Reservation is in the county.
