He married Mary Alice Helena Eaton and they had five children, Helen Griffin Johnston, Mary Hancock Johnston, Albert Sidney Johnston, John Griffin Johnston and Hancock McClung Johnston, Jr. Hancock Sr. died in Los Angeles in 1904 and was buried in the Evergreen Cemetery there.
