John Stump married Mahala Huffman, daughter of Alexander and Hannah Vannoy Huffman, in 1842. They had issue: Hon. Albert H. "Dick" Stump, who married Druzilla/Dursilla Ball; Susanna, who married Rev. Elben J. James; Minter Jackson, who married Mary L. Rutherford; Rev. Mandeville, Manderville, or Mandaville Bailey; Dr. John Leland; Florinda who married William Burns; Ann H. who married William Worth Chenoweth; Dr. Levi Johnson, who married Josephine "Jessie" Walker; and Belinda R. who married Edward Benton Fetty.

Rev. John and Mahala Stump's burials were documented in "A Census of Cemeteries, Center District, Gilmer County, West Virginia", compiled by Doris M. and Mary E. Radabaugh, May 2006, p. 123.
