Cynthia had an older sister, Susan, who died of brain cancer. Susan was a well-known author, poet and writing teacher. Cynthia was the second child in the family. She died in infancy of a heart defect. Her younger brother, Nathan, died in a car crash shortly before his high school graduation in 1983. Her sister, Abigail, is a jewelry designer, and her sister, Anne Heche, is a well-known actress. Her mother also survives.

The Heche family moved a total of eleven times during their kids' childhood, at one point, living in an Amish community. When sister, Anne, was asked in a 2001 interview on Larry King Live what her father's source of income was, Heche replied, "Well, he was a choir director. But I don't think he made much on that a week." The family settled in Ocean City, New Jersey about 1981. Cynthia's father died of AIDS in 1983, and her brother was killed three months later in a car accident.
