Jonathan was the eldest of eight children of Christopher Peake, who had arrived in Boston in 1634, and his wife, Dorcas French Peake, who had arrived in Boston in 1633 as an indentured servant to the Governor of Massachusetts.

He married Susan French (no known relationship to Dorcus). They wed on Aug. 15, 1660 in Roxbury, Suffolk Co., Massachusetts.

The couple had ten children: Hannah in 1662, Jonathan in 1663, John in 1665 (died young), Christopher in 1666 (died young), Christopher in 1668, John in 1670, Joseph in 1671, Sarah in 1673, William in 1676 and Elizabeth in 1680.
