Nathaniel Brewer Jr. was born 1677 in Roxbury, a son of Nathaniel Brewer (1635-1693/4) and Elizabeth Rand Brewer. He married Margaret, daughter of Thomas Weld (son of Reverend Thomas Weld and Margaret) and Dorothy Whiting Weld (only known child of Reverend Samuel Whiting and his unknown first wife).

The funeral for Nathaniel's father Nathaniel Brewer was attended by Samuel Sewall, who notes this event in his dairy. Nathaniel was a grandson of the immigrant Daniel Brewer and his wife Joanna. The names of Daniel Brewer's parents are not known. Daniel Brewer's wife Joanna is sometimes called Joanna Morrill; however her maiden name is not known.
