He was an attorney who practiced Law in Clarksburg (then Virginia). He was married in September 1817 to Julia Beckwith Neale (1798-1831). They had four children: Elizabeth (1819-1826); Warren (1821-1841); Thomas J. (1824-1863), and Laura Ann (1826-1911).

Their son Thomas would become one of the greatest Generals in American History, Lt. General T. J. "Stonewall" Jackson, Confederate States of America. In March of 1826, Jonathan Jackson and his daughter Elizabeth both died of typhoid fever. West Virginia Highway Historical Marker number MC-103's inscription reads: "In this cemetery lie buried members of the Stonewall Jackson family: his father Jonathan, a sister Elizabeth, his great grandparents John Jackson and wife Elizabeth Cummings. Buried here also are Mrs. Mary Payne Jackson and Mrs. Mary Coles Payne, sister and mother of Dorothy (Dolly) Madison, wife of President James Madison. Some Civil War soldiers lie buried in this place; called Jackson Park." Historic Jackson Cemetery is located on WV 20 (East Pike Street), near junction with US 50, Clarksburg.

Jonathan was admitted to the bar in Harrson County in December 1810, in Randolph County in 1813, in Lewis county . He served as Collector of Internal Revenue for the Districtk of Western Virginia.

After Jonathan's death, Julia married Blake B Woodson November 4, 1830. The family moved to Anstead, in what is now Fayette County, but they must have returned to Clarksburg because the Presbyterian church session minuts book there records Julia B Woodson as having become a member May 17, 1831.

In the Fall of 1831, a son was born to he Woodsons. His name was William Wirt and this it the "Wirt" freqauently mentioned in General Jacksos's letters.
