He should not be confused with John Ford of Marshfield. Various sources - including his profiles in FamilySearch's Ancestral File (see links below) show him as a son of either Deacon William Ford by Sarah Dingley, or a James Ford; John of Marshfield is the son of Deacon William of Marshfield by Sarah Dingley.

John Ford may have been the son of a Stephen Ford, fisherman, and his wife Joane Unknown, residing at Isles of Shoals, County of York, Maine until 1661. We can establish Stephen as follows:
Stephen appeared in York County records in 1653. It was reported that he had survived a violent storm but lost the use of his limbs because his arms and legs were so badly frozen. The inhabitants of the Isles of Shoals raised 56 pounds for his subsistence. (Babb Families of New England, by Jean Sargent and Ina Babb Mansur, 1987, pages 15-16.)
Stephen appeared in early Court Records from the Isles of Shoals in 1660. And a deed exists indicating that Stephen sold his shallope, cable, anker, moring place and "the house that now I the sd Stephen do live in..." to Richard Endell or Endle for seventy five pounds 21 June 1661. (The Early History of the Wilson Family of Kittery, Maine by Fred Allan Wilson, page 68.)
Was John his son? Circumstantial. John is neither the John born 1659, who married Hannah, and never left Marshfield, Massachusetts; or the John who went to New Jersey and died 1721-1724 in Virginia.

CONCLUSIONS
Joanna Andrews was likely the daughter of John and Joane/Joanna Andrews. She probably married twice: first to John Searle, and then to John Ford, of Kittery, about 1679, notwithstanding Torrey's note that John Ford was born in 1679 (likely typo since no marriage date was provided). Daughters Lettice and Sarah Ford were born in the early 1680s (given the birth dates of their Whitney children in the early 1700s and recorded at York, Maine). Joanna Andrews and John Ford were born in the 1650s.
