I samband med Linköpings blodbad år 1600 deltog Magnus Brahe i att döma sin egen syster, Ebba Brahes man, Erik Sparre, till döden.

Magnus var Svea hovrätts förste president 1614. Han efterträddes på posten 1633 av rikskanslern Axel Oxenstiernas bror, Gabriel Gustafsson.
